Some pdfs it will, some it won't. If it's a genuine native pdf, yes. I can highlight using semi-transparent rectangles and make nice notes and sketches. Surprisingly, the notes have thus far been more difficult to export back to PDF than the other markup, but I'm ultimately optimistic. But even if the underlying data is just an image, all I want to be able to do is put a not-entirely-opaque yellow rectangle over certain arbitrary regions of that image. The main problem seems to be that most of the PDFs aren't made by scanning a text via OCR, but rather as JPEGs.
